Kohli in ODI's and Pujara in Test. I haven't seen much of Pujara in ODI's. (or has he even played a ODI?)

Even if he had played a dozen or so more games, Pujara would still be a noob by virtue of being such a tentative/controversial selection (and more often of course he doesn't get selected at all). I'm not using it as a term of abuse, just a word for someone with insufficient experience and confidence. And if you were talking long-term, why would you include Sehwag? He looks to be on his last legs most of the time.Did you watch Pujara when he played against Australia? He is certainly not a noob. And we are talking about a long term No.3 and Sachin doesnt figure in that plan (his international career might be another 1 to a max of 2 years).

Suresh Raina good quality all rounder
Badrinath deserves a fair run in test cricket.

He is not fit to be at no. 3 in tests and ODI.
Manoj Tiwary anyone?
Right now, the question is whether he (Raina) deserves to play for India seeing the kind of form and technique he has.
As far as Badri goes, he is a done and dusted deal. He didnt pick his opportunities when it was given to him. India would want to look for a long term No.3 and Badri most likely wont feature in those plans.
Virat Kohli is the character most will suggest has what it takes to make the next step towards greatness, but Robin Bist is the leading run-scorer in Indian First Class cricket this year, and his call up to the national side cannot be far away (F/C average over 51)
There are more players, and once India pass through this odd and slightly uncomfortable phase in their history, these players will emerge as will a newly invigorated Indian side.
