Imo , I would go for random.org in the first case . Thus , one player can play for the first side and the other for the second side.
As for the second , i would give the local guy to the local franchise and the overseas guy to the other franchise. Making him sit out doesn't look fair to the 2nd(overseas) side.

The rules before seem fine, except have the same rules in the playoffs as the groups like Chewie said.

Since it's a double round robin, you could just give the players who don't have a home country to the home team, so both teams will get to use them once?

3. If the players is eligible for two teams where none of the teams is based on his home country then the team who will play on the allotted homeground will get to play that guy

Eg: If Ryan Harris plays for an SA club and Eng club then and the match is at the SA club's allotted Homeground then the SA club will play that player

4. If the case as in (3) prevails in the playoffs then the the player will sit out unless both the managers co me to a mutual agreement
